At what point should I commit to the Empire? Does it matter if I do it now (with few skills)? I could use the empire missions instead of the normal missions to build up both cred and faction points.

ASAP! When you do join the Imp faction (200 Faction points) you can always go covert. But get the 200 ASAP.
